couple of question about 39 M transmistion

this weekend I went through the transmition on my 39 M. I took everything out and checked all the bearings and replace all the seals. I removed the seal from the lower shaft that drives the lift all pump and the original had 2 differet seals there. The parts book only shows 1 seal there. Should there be a second seal there?. This transmition sat for a long time and the gears that were out of the oil have some rust on them. Should I be concered about that? any way to clean them or will this come off in time? This was the first one of these I have gone through, wasnt bad if you do it in the right sequence( hated repulling the axles and bull gears again) Just glad its done
