On questions 1-5 the answer is yes. Put about 1/2 quart into the PTO fill, put the rest into the fill on top of the transmission. The PTO drain only drains the oil from the PTO. The oil gets mixed during use, putting a little oil into the PTO just makes sure that those gears don't run without oil until it gets up there from the transmission. Some folks do run some diesel fuel in the transmission to clean it out. I haven't tried it myself.
