If you have done a true 12V conversion and are using an alternator now instead of the old generator, then yes, you would switch the cables, running the positive cable to the starter and the negative to ground and switching the leads to and from the coil, etc.
On the otherhand, if you have simply crammed a 12V battery into your battery box, then leave the cables the way they are.
