Yes, oil coolers do go bad and cause oil to get in the water. Take the oil cooler to your local radiator shop and have it pressure tested, or just replace it. Getting all of that oil flushed out of the cooling system can be a real pain. Might take several flushes with whatever brand of cooling system cleaner your local auto parts store sells. On the brake covers, yes they do crack. Do they need to be replaced? Just depends on what you expect of your brakes. Those brakes were never that great, if both brakes can safely stop the tractor, I'd just live with the cracks. Your Case-IH dealer should have a new tach cable, and possibly a new tach. See new, used, and rebuilt tachs for 560's on ebay all of the time. Check with your local farm tire shop for that rim.
