1957 IH 350 Trans oil change/update/Question

Thanks to all who helped in my posting last week, the trans had alot of water in it. I have drained it and am now second guessing myself on the proper place to refill. One manual I have shows a cap just forward of the shifter over the TA. I ran a quart thru to try to flush just a little out and discovered 2 weep holes(which my quart came out of), 1 on each side right below the cap. It looked like they were filled with grease at one time. Are they freeze plugs, plugged with grease and is that my refill point? There also is a large square drive bolt even with the shifter to the left, is that my refill point? Any help would be greatly appreciated and thank you for diagnosing the problem last week.
