The most common gear to have teeth broken off of is the reverse driven gear. Gets broke if the park lock is engaged while the tractor is still rolling. Sounds like the tooth you found is about the right size. Drive around in reverse and listen close. The gears in the range transmission can all be inspected by draining the oil, removing the top cover, and removing the cover on the left side. As for the piece you describe as looking like an electrical box knockout, does it have a hole in the middle? I wonder if it isn't part of the dipstick? Can't think of anything else that fits that describtion.
