Seems to me the first thing to do is take the gen to a shop and have it run tested. It sounds like a run/heat problem. Especially because it did the same thing with the regulator shorted out of the system. After you"ve eliminated the gen it should be fairly easy to follow the current with a voltmeter. A problem I just had was a soldered connection on one side of an inline fuse holder.
