Cub transmission question...

I've got a 1951 Cub...2 wks ago, I developed a "whine" while using the tractor in 1st gear. I've got the tractor completely apart now & I'm trying to isolate my trouble. Gears look good, bearings all appear to be in good shape EXCEPT for the PTO bearing, it's froze (I never used the PTO in 20+ yrs)...the PTO shaft "male" end that goes intot he transmission shaft "female" end is all scared up? I broguth it into work & had a machinist clean up both shafts/overbore the female shaft & insert a bronze bushing...could this have caused that 1st gear "whine"? Like I say, the gears & other bearings appear to be o.k. & this "scaring" must have been caused by something??? Ideas?
