Did you replace the pilot bushing in the end of the crankshaft? If not, it is probably dry and dragging. If you did replace it, did it get burred on installation? The noise you describe sounds very much like pilot bushing problems.
When you say the shaft wobbles,that is not uncommon as you have about 3' of shaft hanging out from the end of the transmission bearing and any small amount of play in the bearing is magnified by the length. The pilot bearing centers the shaft so the rear bearing needs to be really bad before it is a problem.
