You are not going to want to work on that pump yourself, have it shipped out because it isn't worth tearing the pump down and making a mistake. I have no idea what that handle could be for. Every injection pump I have ever seen has had only a single lever(the throttle). I don't necessarily think that you can flood a diesel because it uses compression to burn the fuel and not spark plugs. So if you have good compression, the fuel "should" ignite. From the sounds of what the previous owner told you (it just started running rough) I kinda sounds like something in the fuel system although don't quote me on this. Hope I helped.
