It's been a few years since I have worked on an 06 model. It sounds to me as if you should pull the engine back off from the trans. Give everything a good look over, if it's not bent or damaged, try rolling them back together again. Put the clutch and pressure plate on the trans shaft (there's enough room to bolt the pressure plate up to the flywheel once you have the engine and trans/torque housing together). This time when you push the engine and aft end of the tractor together, put the PTO in gear. As the pilot shaft starts to engage, give it a few turns either on the PTO shaft or the flywheel. This should allow it to go together with out damaging anything. Hope this is of some help, and that I am not steering you off the right course. I haven't done a lot of maintenance on equipment since I joined the military 19 years ago. But this is how we did this when I worked in the garages. Sometimes it a tight squeeze, but you should be able to bolt the cluth and pressure plate up to the flywheel through the open starter mounting hole. later days mate, Jim
