Did you time the mag to the engine, after you put it back in? If not, you can advance or retard it while the engine is running to get it smooth. You really don't need a timing light on an M. Static timing is done with #1 at TDC. The mag is installed with the coil next to the block, and the rotor pointing to #1 on the cap. Advance (pull away from block) until it trips. (don't trip the mag with it off when you adjust it to #1 on the cap).
