A magneto needs no battery at all. It produces it's own spark. When you convert to 12 volts (which would be mostly for starting purposes anyway), you generally use negative ground. The main reason for this is that an alternator is generally used, which almost always wants a negative ground.

The only thing you need to allow for when using a magneto and an alternator is... the alternator usually uses a connection to the ignition switch for the exciter connection. You have no ignition switch on a magneto, so you would need to install an additional switch.
