Allen, if you block the passages at the pump it will build up pressure and have no place for it to go. This will either strip timing gears or split the pump. If you run a line from one port to the other add a reservoir so when the oil heats up there will be room for expansion. If you don't plan to use the system under the seat just leave it hooked up and running through the original way and take the handle off the valve on the side.
