Farmall M running rough after rebuild

We just rebuilt an old M (rebuild head, new pistons rings etc) and when we started it up, its only hitting on two cylinders. We never took the magneto off and i marked the sparkplug wires so i know they are back on the right plugs. the wires worked fine when we stopped it last. The crankshaft, camshaft, timing gears and magneto were not touched at all. What do you think could be causeing this problem? It runs on #3, and #4 cylinder fine but when you take the wires off of 1 and 2 nothing changes. Could something have happened to the ignition system while it was just sitting there? the engine shows good oil pressure and the valve tappet gaps were set to .020 cold. also the last few times we started it, oil came out of the breather. thanks for any help jeff
