That sounds like one of those classic electrical systems that was never exactly right and needs to be redone from start to finish. The black box sounds to me like it is a voltage regulator. If there is something built into the alternator you do not need this regulator. I was thinking that generators needed a regulator and alternators didn't. You need to know for sure what you got, know what works and what don't, and make sure it is wired up correctly. This is a non-original system, so I would be just guessing as to what you got. Could be any number of configurations.
