I would think it be in the engine. How much of an overhaul did you do. If you did an out of frame it should have gotten better but if the vibration dampner is bad and you did not change it that could do it. the 350D had a little anyway but not bad. you can test the PTO buy the seasonal disconnect under the back of the TA one screw and one lever with 2 holes in it take screw out and move lever to other hole, PTO should not turn.
