Impossible to tell ver the internet, but I'll take a stab. You made no mention of what you have done to the carb or ignition, so I'll assume that you have replaced all parts that are not to spec like plugs, wires, magneto is good, carb rebuilt, etc. If you have any parts out of spec or old / suspect start there. After that, I would suspect something is out of spec in the head. It sounds like you adjusted the valve lash and know what you are doing. For some reason, I suspect a sticking or stuck valve. If you have a rythmic popping out of the muffler then suspect an exhaust valve. Again...hard to tell..and I haven't worked on any magneto equipped tractors as mine have all been post 1948 models.
