My '48 Cub seems to have the same disease, won't start with the starter. I can, however, crank it by hand almost without fail. It seems to spin over fine with the starter but just won't start reliably. I believe it has something to do with my 6V system. Mine was converted to a distributor ignition by the previous owner. My M starts much better with it's magneto ignition. My theory is that the starter current drags the battery voltage down to the point that the spark isn't very hot and this leads to poor starting. Try cleaning all the connections in the starter circuit and see if that helps.
