That cover you removed is where you would add a belt pulley in it's place. The shaft you see is the PTO drive shaft, (also drives the belt pulley). The PTO drive shaft sits inside another hollow shaft called the PTO shifter, it moves back and forth when you move the lever, engaging and disengaging the PTO. Here's what I think you should do: Drain the rear end, and remove the whole PTO unit, and check to see if whatever is between the PTO lever and the shifter shaft has come apart. I've never done this before, but it dosn't look too bad from the parts diagram. Let me know if you need more help, or get the print-out of the exploded view from your Case-IH dealer's computerized parts book (they're usally more than happy to print it out for you when you buy parts), or buy yourself a parts book, it really comes in handy.
