Yes, you should set the valves only at the compression stroke. The reason why is that the intake valve on the other cylinder at TDC will be opening. You may not be able to see it with your eye, but it is happening. I profiled the cam on my '47 H and the lifter began ramping up before the piston reached top dead center. I set my valves cold at .020" because the head had just been reworked. If anything needs to 'wear in' there should be plenty of room for it.
