I agree. I'd check with a machine shop. Align honing is usually done (at least in the automotive world) for all mains when a replacement main cap is installed. It might seem to work well as is, but it is very possible that the cap will be slightly out of place. When that happens, the bearing will wear funny and could groove the crank.

I hope the engine is already out of the tractor, or it will be a real pain to get the motor to a machine shop.
