The chiped gear drives the countershaft and is loaded in gears 1 through 4 and reverse. Since you have the input shaft out and top off transmission, the top shaft with the bearing you want to replace can be removed pretty easy by removing the 3 bolts at rear and sliding shaft, rear bearing and cage forward. Keep track of shims and reinstall the same. You can use a puller to remove pilot bearing or take off rest of outside bearings and split inside race or knock off. You could also do this with shaft in transmission but more unwanted pieces could end up inside transmission. Simpler to install pilot bearing on shaft outside transmission also.
