It sounds to me like you might have a cylinder with low compression. You see when on the diesel cycle compression is what ignites the fuel. If you have a cylinder that is low it will not ignite very well until the engine gets real warm. The fact that it runs fine after the engine gets real warm tells you that the pump and injectors are not the problem. My 600D ran that way until I rebuilt it. The rings on one piston were in little pieces.
