Most cyinders are installed with the rod away from the source of hydraulics primarily to shorten hose length. Some equipment is designed to take advantage of the small rod diameter at full extension so putting a cylinder on "backwards" may cause the cylinder to hit another part of the linkage.

And I think it is nice to have the cylinder seal where it won't catch water but that is a minor concern.
