Allis B motor issues.

Brotherinlaw has an Allis B he just inherited from his dad. Tractor was restored 2 years ago. Dad took it to woods to haul up some wood last fall. For an unknown reason he left it back there and no one found it till 2 weeks ago. the engine was seized up. Took a couple days with the tran fluid mix go get it to come loose. Now it has a distinct click when 2 end pistons come to the top or when the 2 middle come to the top. We found this by rolling over with the crank. Is this normal? If not what should we look for? any help will be appreciated. we are putting a new manifold on because the exhaust side on current one is rusted through on side facing the block. Other than that the thing looks like a peach and Bro says it has always ran sweeter than sugar.
 
If the boot on the shift lever isn't in perfect condition you may have water in the transmission from rain and snow leaking down the shift lever. Also, unless you know the oil in the final drives has been changed at some point it is worth at least pulling the fill plugs and looking at the condition of it. These are rarely changed and the oil can be nasty from age.
