From the factory 6V POS ground. Many tractors have been modified over the years to be 12V and NEG ground.

It left the factory (+) ground.

If it's been that way for a long time and it's charging OK, there's no real reason to change it. (Although some voltage regulators will have longer contact life operated at the polarity they were designed for.)

Ignition coil primary leads should be swapped, as well as the connections to the ammeter, or it will show discharge when it's charging. Has someone done that?

If you DO decide to change it, the generator needs to be polarized BEFORE startup using the correct procedure for a "B" circuit generator.
 
It would have been positive ground when new.

If it still has a generator, and is charging, and the coil polarity has been reversed, you can leave it neg ground.

If it has been converted to an alternator, it must remain neg ground.
