New water pump driving me out of what was left of my mind

I bought an aftermarket water pump for our Massey 35 with Continental Z134 engine. It is just the impeller and fan shaft and a flat plate that bolts to the water pump housing that is still on the tractor. The pump spins freely when I put the flange in a vise, or when I hold it in my hand. When I bolt the pump on the tractor it turns, but I can hear and feel something dragging for about 1/4 of every revolution. I thought the impeller must be dragging somewhere on the housing so I filed down the surface all of the way around the edge and the face of the impeller until the machining marks were gone and it is still just the same. The other issue is that the fan shaft is running as much as .1" out of true, and I am wondering how much of a problem that will be. I do have a service manual and owners manual for the tractor but they do not seem to address the problem. I am wondering what could be causing the pump to drag internally, and I can't seem to think of anything that makes sense. Any advice will be muuch appreciated.

Have you tried putting a thin layer of grease inside and after turning it, you will be able to see were the grease is rubbed off, Maybe there is some distortion taking place when you bolt it together?
 
Sounds like the impeller may not be pressed on far enough ? not sure how those are set up ?

Out of tru does not sound good either.
 
You may have a bent shaft.

If it is really has run out .1" on the shaft I fear it won't last long if you run it. By the time that much run out is amplified at the ends of the fan blades it will create quite and imbalance.
 
Is the housing machined true where it bolts to the block. Sounds as if it warps slightly when it is bolted down.
