I posted a few days ago on "Transporting" about loss of power, starting on four cylinders, stopping, and no start with my 2006 6.0 with 5,400 miles on fuel filters. I was advised to clean EGRs. I did so. I don't know how real bad looks but this was pretty dirty, but I could not see it failing to operate. So I cleaned it good, and greased the O-rings, and put it back in. It continued to have problems after the cleaning. Today I ran it quite a bit running around and pulling wagons loaded with hay, and it didn't have any problems after one momentary loss of power early on. I can see definite relation to heat. If I kept it from getting too hot after shut down, by parking in shade and opening the hood, it started every time I came back to it. It acts like it thinks that it is overheated so it cuts out four cylinders to go into emergency cooling mode. Has any one encountered a problem like this?

With the truck running or right after you shut it off check radiator hose. If it is hard to squeeze and feels like a lot of pressure on hose it possibly is head gaskets. My 05 6.0 would shut down and act like it was out of fuel. I eventually had to put head gaskets and EGR delete kit on. Has run excellent ever since.

You'll know when it's head gaskets. They will push water out around the reservoir cap. They also do that when the EGR cooler is starting to leak. Being very heat related, get a scan tool and observe FICM L PWR. Needs to be 45v minimum. normally they are 47.5 to 48V. The other thing to check would be primary fuel pressure. There is a special gauge that has a hose with an orifice in it that simulates max fuel draw. Under max fuel demand, it should not go below 45psi. Typically they're in the 50 to 60 psi range. There isn't a schrader valve, it takes a special adapter to connect to the port on the bottom of the secondary fuel filter housing.

6.0l doesnt have an injector pump. it does have a high pressure oil pump. usually if you have a no start with a hot engine it is a high pressure oil problem. needs 500psi to start. also injector driver modules have problems . the modules can be sent off and fixed at a fraction of cost of new one. and yes head gaskets are an issue too with lots of updates. my suggestion is find a good diesel shop in your area and take it to them.
