MF165 PTO Pinion Assembly - What have I done?

While replacing my two stage clutch I am also replacing various seals and gaskets while I have the tractor split. I am putting it back together and when I install the PTO pinion assembly it binds up the shafts when I try to tighten any one of the 4 retainer housing bolts the last 1/2 to full turn. I can turn both shafts by hand fine up to that point, but if I tighten the bolts I can barely turn the shafts with channelock plyers. I am sure the two lower bolts are short and not bottoming out on the gear in the transmission. I have not had anything in the transmission apart. I have only replaced seals and gaskets. I have not removed or replaced any bearings in the PTIO pinion assembly. I also removed the front housing/bearing on the lower shaft to replace those seals. I am fairly confident I did not miss any shims or spacers of any kind. Is it possible something moved in the transmission to cause this issue even though I did not have the transmission apart? Or what else am I missing? Note: Tractor has Multi-Power. Thank you!
 
For anyone who may run into this situation, I was able to figure it out. After a lot of thought and checking I concluded the issue must be that something moved in the transmission even though I did not have it apart. I removed the transmission cover and sure enough I found a plate where the topshaft goes thru the center wall of the casting there was a plate/spacer with a tab that nests into the casting. That plate had rotated slightly, pushing the topshaft forward enough to create the interference I was experience. I just rotated that plate back into position and everything then went back together nicely!
