I have a 65 Massey 35 diesel 2 stage clutch. When I go to put
it in gear and I let out the clutch I get a loud knocking noise in
the clutch housing area? Can anyone tell me what this might
be and how to fix it.

Just suddenly happened?
How long have you owned this tractor?
What were you doing when this "loud knocking noise in the clutch housing area? " happened?
Were you running / operating the Tractor and it just suddenly stated "When I go to put it in gear and I let out the clutch I get a loud knocking noise in the clutch housing area? "

Some history is required before an accurate direction to the problem can be established..

You could remove the INSPECTION plate at the bottom of the Transmission, with a light, and someone turning he engine over you could view the CLUTCH ASSEMBLY for any obvious problems.(Turn engine over by hand ...NOT on the STARTER...

I?m not sure previous owner said it started when he was bush hogging. I haven?t owned it that long. Runs fine. But when you put it in gear and go to pull of it starts knocking real loud as your let the clutch up.
 
On a flat level surface place the tractor in high range /...and 3 rd gear...

Drain one gallon of oil from bottom of Transmission...

Remove left round cover on side of tractor with lever that engages the PTO....as well right round cover on side of tractor with oil dipstick...

Jack tractor up until one tire/ wheel is off the ground...

Turn Tire / wheel CCW....then CW...then CCW...then CW.....

Take note of three things.....

Any noticeable backlash in Coupling as per picture...

The degrees you turn the Wheel /Tire each time before the wheel takes up all and or any backlash in the drive Train...

Any sounds from the Transmission...

Repeat in low range....try in several different gears....

You are checking foe excessive back lash...as well as a loose nut on the PINION bearing allowing to much PINION to CROWN back lash...

Hello, a significant knocking sound as you let the clut h pedal up is normally due to major wear between the pto flywheel plate and the main pressure plate or possibly a failure of one of the support pillars on the main PP
If it is this the noise will only be present when you have the pedal partly or fully pressed. It will need to be split and the unit replaced or overhauled.
