Flushing Massey 35 Transmission with Diesel

The tranny in my 35 was full of chocolate milk. Silly previous owner. But when you look down the fill plug it looks since in there. I plan on installing nice new boots on the shifters. Before I put in my Rotella tractor fluid I would like to flush it all out. My question is: if I put 5 gallons of diesel down the transmission fill plug that will only flush out the transmission or that will make it the rear as well? I see a dipstick on the rear but wasn't sure if there was 1 common level among the trans and rear or separate.
 
Transmission, Hydraulic Sump, Differential all one common Oil compartment.

Pulling out the PTO shaft will be a good compromise between a simple flush and a complete dismantle for cleaning . It is a straightforward job and will allow you to remove the handfuls of accumulated muck that sit in the dead spot behind the pump and around the internal shaft seal.
Remove the rear dipstick plate and pour diesel directly into the transmission housing , this will get more of it i to the areas that count.
I used a spray unit to get diesel into difficult spots as well , some patience and a second flush with oil will give good results and few floating bits in the new oil .

Is removing the PTO shaft as easy as removing the retainer and pulling?
 

Thanks. Got about 4-5 gallon in there to break up any residue and flush. Everything looked clean as far as I could tell except there was some sludgy looking stuff at the bottom of the transmission case. I suspect that will loosen up and drain out in a couple days.
