Is it an engine knock? If so, it probably wouldn't matter if the clutch is engaged or not if the tranny's in neutral. Does in knock only when the engine is under no load? Only at no load in a certain speed range? A metal or wood rod used as a stethoscope can help locate the noise. (Be careful of moving parts.)

More info would help get you a good answer.

I don't think it's engine knock. The sound seems to come from just behind the engine. It only happens when clutch is engaged and in 2nd gear.
