64 Ford 2000 Hydraulic and transmission help!

I posted this in another thread and someone recommended I try
it here in the Ford section. I apologize but this will be somewhat
of a long post.

I bought this tractor used and was told the previous 2 owners
used it primarily for bush hogging. I bought it to get my food
plot out this year then shut it down at some point to attempt my
first rebuild. Ok so here is my issues to date, one I just found
yesterday that has me a bit alarmed.

The hydraulic system is slow to react and sometimes wont lift
at all. Once it has an implement in the air it holds it on but its
weak. I took the plug off by the seat to see if my hydraulic pump
has good pressure and it appears it does. It pushes fluid out
pretty well when you attempt to lift. At least I know the top plate
is getting fluid. I bought a rebuild kit with ORings and a gasket
and Im hoping that will clear that up. While Im at it, I plan on
replacing the hydraulic paper filter. Once I get the top plate off
Im sure Ill answer this question myself but do you guys know if
Ill have to take the PTO shaft out to do so?

Heres what has me alarmed the most. Im sure the noise has
been there all along but I just realized it yesterday when
messing with the 3pt hitch. I noticed when the hydraulic system
worked and raised the plow I was hearing a grinding noise
coming from the transmission housing closer to the flywheel or
engine side of the transmission. Thinking it could have possibly
been the pump I raised it a few more times and its definitely in
the transmission housing. Once the plow was in the air the
grinding noise stopped, so I thought, but today investigating
further I still hear a slight noise in there even at idle. Its not real
loud and I wouldnt even call it a grind really UNLESS youre
attempting to raise the 3pt with some weight on it. It doesnt get
louder moving the tractor around or even towing with it. All the
gears work fine and it shifts in and out of gear smoothly. The
noise is definitely up closer to the engine. I took the fill plug off
with the tractor running and I cant see any slop from the
flywheel at all. The noise isnt any louder either with the cap off,
at least to my ears anyway. Is this maybe a bearing issue? The
fluid is fresh and at the proper level. Not sure what to do at this
point
