The external adjustment is for clutch pedal free-play. It's possible your clutch was not fully disengaging and by adjusting your pedal, you now are disengaging the clutch slightly more.
The pedal though, should be adjusted to the correct amount of free-play. Make sure your clutch adjustment rod is not bent.

Not fully disengaging can be caused by several things
Sticky clutch (though new should not have this problem unless already oil soaked)
Release levers not correctly adjusted (unfortunately, not an uncommon occurrence nowadays on new pressure plates)
Dragging clutch shaft due to several different reasons
Bad clutch shaft bearing or bushing
Bent clutch shaft
Other less common reasons
Does your tractor have a single stage clutch or a two stage clutch? (Live / non live pto)
If live pto, gear shift or SOS transmission?
