74 ford 4000 su fuel issues

1974 ford 4000su , so to date I have replaced entire fuel system except tank. Tractor was running ok made good power. It developed a miss in the engine on idle smother off idle , then the injector pump decided it wanted to spew out diesel from everywhere...
So it sat for a while. New injector pump CAV DPA matched up numbers got a ebay pump new $900 roughly. Installed it was not the bad of a job. I Mark the timing gears on front of engine to ensure nothing got out of line there , removed the 6 bolts all lines etc in and out.
Cleaned all the lines , new filters , fresh fuel all looks well. Got good flow from tank pet cock , good flow from filter bleeder , good flow from line to IP , all seems well. Open bleeder on IP took a few min got a dribble no bubbles. All seems good.
Open injector lines a touch , rolled engine over took a sec but fuel came from cyl 1 first closed line rolled engine over cyl 3 next then cyl 2 engine popped right off ran like new smooth as a sewing machine lol
Let engine set and run about 1100 rpm. Did so for around 10 min or so then started to get the miss to it again...smh here we go....
It slowly died , reached over hit key popped right off ran smooth for a min or two back to the miss.....(ready to unload the bmg 50 into this thing at this point.)
Ok sorry for long story here btw , I fired it up again this time with wrench in hand, cracked open injector lines one by one all got good spray engine really slowed and missed when cyl 1 and cyl 3 were open.but cyl2 only made small difference.

You say you replace all fuel system parts. Does that include the 3 injectors? If not move the #2 injector to
one of the other cylinders. Put the other one in the #2 cylinder. See if the miss changes cylinders. If not
remove rocker cover and check valve clearance on #2 cylinder. If the miss moves to another cylinder with the
#2 injector then, your injector is the problem.
 

Yes sorry forgot to mention that ,all 3new oem Iinjectorr's and hardware.
So, I got it figured out mostly she runs good but having a small issue with what I would say is timing related.
The tractor fires right off now easily runs good and smooth until I load it , then I'm hearing slight valve ping. I marked all gears under cover prior to removal of old IP so not to misaligned on instal. Dowel pin matched up and instal was a breeze. I have tried rotating housing within the 3 bolts - if I turn counter clockwise (looking from IP to front of tractor) it will run sluggish and not smooth. I turn clock wise it smooths out and runs good but loaded it pings.
So should I remove timing cover plate again and rotate gear one tooth?
Attached is a pic of the banjo bolts for the injector return line it goes from IP to injectors and to tank as return. I opened the fuel cap when it was barely running and no fuel was returning to tank. Took me a min to figure that out so I swapped with old banjo bolt from old IP and fired right off
