I have a 1965 ford 5000 that jumps out of reverse and hangs up in the forward gears sometimes. I just take the trans cover off and realign gears and shifter. Trying to find shifter assembly but the ones i look at do not have the two hole that are located in the center of the cover. These to holes are located in the cross section of trans. I have looked at new covers but they don't have these two holes. Some covers have embossed area but no hole.
 

Not sure what two holes your talking about but the 65 models had the natural safety switch mounted on top of the cover.
Mine has a metal cover over the switch.
Ford changed to a internal natural safety switch in late 66 and changed the cover.
The newer covers will fit your tractor but the natural safety won't work.
Check with some tractor salvage yards, the shift top for a 5600, 5610 will also work.
 


65 probably would have the mounted switch on the cover. So you will need that cover or try to convert to the newer switch,, or try to drill a hole in the newer cover. I'm guessing the change was in 68 when they changed some thing.
