Removing nuts from seat studs on 1965 3000 ford, instead of nut loosening on rear stud, the whole stud came or so I thought it was a regular stud, what came out was a stud bolt with about 3" dowel machined on the end of it. What is this?

It is a guide stud for the draft rod plunger. Simply screw it back in. You'll be fine.
