Does anyone know which way the cutout on the transmission input shaft housing should be up or down. It came out facing down but I’m not sure if that’s correct because shaft was leaking

From that first illustration that John Deere D posted, it looks like that cutout is there to provide clearance for that gear in the very front. So, yes it has to be down.

Goes down so the lower gear can run against output shaft. The gear that you drop down to remove assembly from transmission. Be sure and put washer that has lip(lower gear) to inside so snap ring will go on.
