Looking at a stage2 super H today. Engine had Z casting , center tube (clutch housing) Y casting, both rear axle housing Y castings BUT rear differential housing had 3-17-E casting number on it.There were no fast hitch mounting holes and no IPTO mounts. Can someone please help me out here? Wouldn't E casting be 1959 350/460 ?

3-17-E indeed indicates the casting was poured in on March 3, 1959. My guess the original differential casting failed (broke) and was replaced with a casting poured/machined in 1959.
