why are these bolts sticking out?

why are these two bolts sticking out? Do they adjust the alternator and starter? they don't seem loose. I'm assuming I just leave them as is. and that wire with the boxy black end, coming from the bunch of wires at the starter also joining to positive battery cable, where does it plug into? it's all dirty as if it had never been attached to anything.
 
The one on the Alternator is for a ground wire if needed. The one on the starter is for either ignition or the solenoid activation wire. The bolt on the copper strap at the solenoid needs tightened up some or a shorter bolt. It is loose and will give trouble with stater performance. The wire with the boxy looking end could just be an extra. As they didn't make one harness for each tractor and it's application. They made a generic harness to fit all then didn't use all the ends always.
 
caterpillar guy, thanks for the explanations. Especially for the wires. I was able to tighten down that one at the starter, so all should be good now. This is a duplicate post. I used my phone for the first time to post and I don't know why it posted this same question twice. Thanks for your help.
