I recently purchased a 49 cub that had been sitting for 3 years. I changed points, plugs , condenser and cleaned fuel tank before attempting to start. Put a carb kit in also. First day I started it, The cub ran like a champ. A few days later I started it and it would only run with full choke. Cuts off when I take it off choke. I purchased an aftermarket carb just for kicks and put it on. It did the exact same thing. any ideas here?
 
My Cub acts up if the fuel gets too low in the tank. Only tractor I have ever seen where you can be out of gas and still have some in the tank.
 
No, I have replaced the sediment bowl with brass fitting, fuel filter and a cut off. I do this to all my tractors and they work well.
 
Fuel filters are only OK if they are designed for gravity feed systems. NAPA has them. All others are designed for fuel pump
operated systems and restrict flow and plug up often. A sediment bowl is really an OK thing to clean the fuel. it has a screen,
and a place for rust and flakes of trash to settle. If you take off the filter does fuel flow into a can with a fat stream? if
trickles, or drips that is the problem, junk in the tank. rinse it out (upside down). Jim
 

When this happens on our cub it's always a gas flow problem. Sediment bowl screen, elbow screen at the carb, main jet restriction, and restrictions from the carb bowl to the main jet (can clean with a pipe cleaner without removing the carb). Also sediment in the gas tank drain can be a problem. Check flow from gas line into the carb first and go from there. It takes patience and methodology.
 
Considering everything you have done, it sounds as if the spark may be weak. I have seen a bad coil or burned points mimic a fuel problem. First time I saw it I spent several days trying to find my carb problem. It took a lot less time the next couple times I saw it.

P.S. I have been tinkering with cubs for over 35 years, and Farmall H longer than that.
