Super A Missfiring and Hydro Pump

Last week I rebuilt the hydro pump on a '48 Super A and ever since it sounds like it is running on two cylinders and missfiring. Ran fire prior to pump rebuild and unsure of what causes this as I never have had this happen before. Also, any tips for bleeding air out of hydro system, cannot get hydros to work after rebuilding pump. Touch controls worked intermittently prior to pump rebuild but it was making oil and needed to be done. Any help would be appreciated!
 
I would take a quick look at the distributor cap and make sure that the wires go to Cylinders 1, 3, 4, 2, in that order, going around clockwise, as viewed from the driver's seat. If two of them got reversed, strange stuff can happen.
 
Hydro, find a small plastic funnel (squirt bottle tops work good if large enough to seal the reservoir hole), put it in the reservoir filling hole, take your air nozzle and apply a little air pressure into the funnel neck hole, at the same time work your lift levers back and forth, If everything is working properly this should prime your lines. the tractor should be running during this procedure. marc
 
Thank you for the replies! I will verify plug wires are correct as that would explain the misfiring.
Marc- Thanks for the siggestion of applying air pressure, never would have thought to do that! I will give it a try tonight and see if I can get them working.
