When I started rebuilding my 580C power shuttle transmission you said I should leave out one of the bearings, is there anything else I need to do if I do this?

leave the bearing out that carries the drum and mainshaft, the reason is that allows you flexibility to wiggle the drum to start the clutch plates, once the plates are all started the bearing is then installed and the snap rings put in place. Carefully grab the shaft right below the raised area on the skinny part of the shaft in the upright position so drum can be lowered down onto clutch plates. when you are ready to install that drum back into the planetary, curl those 2 little seals up tight so the are not expanded and stick them in their grooves with a thick sticky grease, if you do not do this carefully you will cut them and won't know it till you don't have forward on reassembly. be careful to get that backing plate measurement correct with the proper snap ring.

mEL, I have reassembeld the transmission, it went well, I followed the book step by step and everything fit together well. My next project is to change the torque converter on the flex plate, the book calls for a special tool to align this, is there a way to do this without the tool or do I need to get this too?

Yes, we had a special bar that fit the center hub on the converter, If it is available to you I would borrow one. If not if you can precisely measure from the hub to the edge of the bolt holes do that, I am sure many have been put together without that tool.
