Dumb question for the week? The gas version is a 6 volt positive ground but what is the 12v (two 6volt batteries) diesel? Is it +or- ground? How should the 6 volt bateries be coupled +to+ or+to- or -to-?

wd45's are positive ground. you hook up the P to the ground, N to the starter and P and N together when connecting the two or else get a really big arc!

Starter--(N--P)-(N--P)--Ground 1st bat 2nd bat

I have a 1953 WD45, it is a posative ground 6 Volt system. I do not plan to convert this to 12 Volts. 6 Volts works just fine. I found it helpful to replace the battery cables with a larger size, I believe that I used #0 wire with heavy duty battery clamps. I did replace the mechanical cut-out with my own solid-state design. I had a lot of trouble with the mechanical one, as my tractor is outside all of the time. I used one large charging rectifier, and a smaller one in series with a resistor to flash the generator field. I've not had any trouble with the electrical system since I made this design change. I'm sure that this is what AC would have used, if solid state devices were available at the time of manufacture.
