Wd45 diesel cylinder head hardware

I'm installing the head on a 45 diesel.i cleaned the studs and installed them in the block. Now there aren't enough threads sticking out to install the nuts. Is this thing supposed to have studs? I was just reusing what it had. What could I have going on here?
 
If I recall the head I had off my cousin's diesel had different length studs, maybe some need switched around? Or they are threaded in deeper than they need to be in the block.
 
Just YESTERDAY HAD SAME SITUATION on DC Case. Pulled stud cleaned hole and stud well. Put loctight thread locker in hole and course end of stud. Screwed in only as far as to leave room for full nut thread. Leaving till Monday in heated shop. Will update you Monday evening.
