5050 hydraulic problems

I'm having problems with the hydraulic system on a 5050,which has a 400 loader. The problem is that I blew the seal on the loader pump and it is putting the oil into the tractor system. The two systems are not meant to be common. I think I might have caused this by using the loader as a extra hydraulic outlet.
The haybine is a hesston 1160. The loader hydraulics are used to operate a pair of single action cylinders used to raise and lower the header. The tractor hydraulics are used to operate a double action cylinder which operates the hydroswing function.
What I think has happened is that when I lower the haybine using the pair of single action cylinders I am devoloping more pressure than the system is designed which is pushing oil from the loader system into the tractor system.
Does anyone have a comment?
 
Thank you for the reply, I detached the loader arms and bucket. Then used the raise valve to control the pair of single action cylinders. By pulling the lever back it raise then pushing it forward it lowered by relieving pressure across the relief valve, but in so doing I think it was not allowing adequate flow causing to high of pressure at the pump blowing oil into the tractor system.
At least that is what I am thinking. Can anyone with more knowledge on hydraulic systems, comment.
