Hi I would say it does matter. The magnet relies on surface area to grab the drum if the magnets new it"s face will be flat. if the drums scored the high ridges is where the magnet grabs more. The low spots won"t do much until the magnet beds to the grooves, thus reducing the efficiency of the brake.
also the rough may wear the magnet down quicker. This is also the same Idea for the brake drum part the shoes run on! I did one Trailer, and the thing was so chewed up it had worn right down to the wires in the magnet and that"s why the brakes didn"t work.
There should be spec numbers in the drums to tell you how much a person can machine off the brake and magnet surface, if your drums won't go to within this spec with machining, junk them and buy new!. Regards Robert
