Have you taken the exhaust manifold off so you can tell what cylinders are gining you the problem. On the injection pump, remember one plunger pumps the fuel to all 6 cylinders. Now on the pump timing. When you roll the engine around to F P does the pointer on the injection pump drive hub line up with the mark? Remember the mark in the timing window is a reference to make sure you are on #1 and not #6 and it is used as a mark to disassemble the pump. With that being said, you may need to flow time the pump. I also had a diesel in the shop one time that I could not get the pointer to line up with the mark on the pump shaft drive hub. Come to find out the piece with the timing mark was loose on the shaft. I did have to flow time that one.
