I asked this once before and people gave some good thoughts - unfortunately they were mostly things I had already done so I'll ask again. Tractor only runs with choke about 2/3 on but runs perfect. No smoke, no skipping, starts easy even on 6V, been using it like that a bit. Bought the tractor as a project and did the following: valve job, new manifold and gaskets, new rings, timed the distributor, adjusted governor, set and reset valve clearances, steady stream of gas when I remove the gas line and carb plug, been through the carb twice - ran a torch cleaning tip through all passages, had everything apart and ran solvent through all openings, including removing and cleaning the jet. Obviously either too much air or not enough gas. Runs the same with and without air breather. Choke opens to correct position. I've got to think its not getting enough gas but can't figure how. Checked all gaskets for leaks. Its not my first project tractor (not the second or third either). Can't figure this one out.
 
If the float level is raised 1/8th inch it might draw in more fuel. If the new manifold leaks air, it will be lean (they might not be flat at the gasket. Propane test for that. Jim
 
I will vote for an intake leak making the vacuum be low until you close the choke butterfly enough to raise the vacuum. Then make it draw fuel through the carburetor's jets/ports. Also if you have a vacuum gauge you can plumb it in between the carb and motor and see what the real vacuum is.

With the tractor running at a lower speed spray brake/carb. cleaner around the intake gaskets. If one of them is leaking the motor will speed up when you spray where the leak is at. If you do not find any leaks at the gasket then the intake can be leaking internally. IRC the exhaust and intake are one piece on the IH 100. These type of manifold can easily leak between the chambers.
